Le plan S3, ou projet S3, est un élément fictionnel de la série de jeux vidéo Metal Gear de Konami. Il signifie « Sélection pour la Santé mentale de la Société » (Selection for Societal Sanity) ou «Snake 3» (en référence aux trois personnages nommés Snake (en realités il y en a 4 mais le 4eme proprement parlé ne s'appelle plus comme ca)) et est cité dans le jeu Metal Gear Solid 2: Sons of Liberty (2001).
Le plan S3 est mis en œuvre par les Patriotes, une organisation secrète. Il vise à utiliser un réseau d'intelligence artificielle, baptisé GW, pour créer un système de gestion des données afin de filtrer les informations numériques à l'échelle mondiale. Le but est de contrecarrer la volonté du genre humain en lui imposant des valeurs.
Une campagne de désinformation entoure le projet. Revolver Ocelot, décrit comme un espion à la solde des Patriotes, affirme que le plan S3 signifie Solid Snake Simulation, un programme de simulation qui tend à former des soldats aguerris en se basant sur l'expérience de Solid Snake, un soldat légendaire (et héros de la série). Le programme aurait pour but de plonger le soldat dans une situation comparable à celle de Solid Snake lors de l'incident de Shadow Moses, sur le plan militaire et émotionnel (comme une sorte de jeu vidéo). L'épisode de la Big Shell dans Metal Gear Solid 2: Sons of Liberty correspond à la mise en application du plan S3. On y retrouve la plupart des éléments de Shadow Moses : le détournement d'une base par une unité militaire d'élite (Dead Cell / Fox Hound) soutenu par une armée (GRU / Soldats génomes), des liens affectifs entre les principaux protagonistes (Solid Snake est le clone de Big Boss / Raiden a été élevé par Solidus Snake) ou encore la présence d'un personnage imprévu (le ninja cyborg).
